I usually don't mind different bonuses if they're special store bonuses, they're usually they're not things I'm desperate to get (except CD bonuses, which I can get secondhand), but multiple versions of a single/album is cruel. Especially if they have different tracklists. I think Avex is the biggest offender of this (let me guess, is Hamasaki on Avex?) Digital bonuses for games drive me nuts since you can't buy those second hand and often tied to your account :( If they're cosmetic things maybe it's okay, but it's depressing to know you may never get it..
